Valve location???? zx 1.9td

Ive just taken the head off my Zx 1.9td amid fears of it being warped and was wondering should all the valves be flush after alining the engine to TDC??? One valve is prodruding 4 or 5 mm, so im wondering is my problem a stuck valve?
